With two of my invoices they where paid by part PayPal funds and part card, On the pay invoice option i can only select to either pay the full amount by my paypal account or my bank account and i cannot find a way to split this?
For example i paid £4.60 by the paypal account funds and then £20.86 by my business bank account

You will need to do two transactions. So one will be the £4.60 from the PayPal account and then the other will be the £20.86 from the business bank account.
You can do this in two ways.
First Go to the invoice or bill and then use the quick pay options at the bottom right of the page. Here you can do those two from there and the payment history on the left that form will be updated.
Second Go to Money > Manage Money and then fill in the left hand side if you are allocating a sale or the right hand side if you are doing a bill. You will be given the option to match it to the customer/supplier and then the invoice or bill. This method is the longer one and will need to be twice for the two methods.
