purchase cr note VAT return error

why when I run a VAT return does the negative VAT on credit notes not show on the returns? cr notes have been allocated against invoices which do not show on report either? cr note and pur document have diff VAT values (due to CIS being incorrectly processed on original docs) so should be a net difference to VAT figure and value exc vat
