Thanks for contacting Clear Books support.
Navigate to Money > Manage Money and create a money out transaction by filling in the required details. Hit the Explain button to continue. When explaining the payment make sure to use the account code Bank charges.

Hi Farid,
Apologies, we have updated the navigation steps since the initial query. The new steps would be to head to Money > Bank Accounts > Click Money Out for the relevant bank account and fill in the details > Click Explain Money Out. On the next page, you will then have to select the relevant supplier and account code, then hit Add New Transaction.
